IMO it depends on how much time you have. Traveling to/from gili islands can take up to a day. Trip over to Lembongan or Penida is a quick boat ride from Sanur.
Tiny Nusa Ceningan is connected to Nusa Lembongan by a cute, photogenic, yellow bridge and is also worth a day exploring. Nusa Penida is the biggest of the 3 islands and is largely undeveloped with many amazing natural beauty spots. Any time is a good time to visit Nusa Lembongan although the rainy season in Bali is for real! Expect frequent showers from December through February. I visited the island in March and found the weather to be nice but the traffic and main streets to be hectic.
From Bali you can book a Nusa Penida or Nusa Lembongan Fast Boat Transfer that departs from Sanur harbour daily. There are many competing tour operators at the harbour that charge roughly 150,000 IDR one way, or 250,000 IDR for a return ticket. The fast boats take around 30 minutes to reach either island from Bali.
